How can I remove the dots left by marking with tracing paper and a wheel?

Transfer or tracing papers are available in three varieties; waxed, unwaxed and disappearing. Be sure to read the instructions included on the package and test on a fabric scrap before using it on the project fabric.
Marks made with the waxed paper can't always be removed and are permanently set with a hot iron. It's recommended to use a color close to the fashion fabric and mark on the fabric wrong side. If there are marks on the fabric right side, apply rubbing alcohol to a cotton swab and rub it on the marks to help remove some of the residue and make them fainter. (Test the alcohol on a fabric scrap to be sure you won't damage your project.)
Marks made with the unwaxed versions can be removed with a fabric eraser, brush or a damp cloth--and a hot iron won't set the marks. The marks will also wash out completely in the laundry. The marks from disappearing transfer paper can be removed with a damp cloth and will also wash out.
